The only ships within that OT4 I don't ship on their own are Maki x Shuichi and Maki x Kaede, but Kaito being there makes them work for me.

I feel like that can't be it, because that plan makes no blinking sense. Fifteen humans (and one robot) aren't enough to keep a viable gene pool going.

Gene pool aside, how were everyone's talents supposed to help salvage humanity? I get the ones like Kirumi and Miu, but how would, say, Ryoma, Kaede, or Himiko be useful?
And how did Kokichi supposedly sneak himself onto the list of sixteen? "Oh, an Ultimate Supreme Leader of an evil organization? What could possibly go wrong there?"
There's got to be more to this.

And it feels like there's a hole in the story.
The sixteen Ultimates didn't want to leave everyone else behind to die and live on alone, so they erased their memories and went into hiding...
But then we jump forward to the fake funeral meant to throw the Ultimate Hunt off the trail, and presumably the kids are all on board with the Gofer Project after all.
We're still missing something here...
I don't think those Exisals are protecting Monokuma. They're standing guard over him to keep him from pulling anything because Kokichi isn't the true Mastermind.
...I'm suspicious. All we see is the sleeve hanging there. That's not technically proof of death.
...is this going to turn out like the last game, where Maki disabling the electronic signals is what made the hydraulic press trigger, or disabled its safety sensor or something, so that would make her the blackened?
I... don't know if hydraulics work that way, though? I don't think they do...
Or maybe the body in the press is the corpse of one of the already dead students, like what Junko pulled with Mukuro's body in the first game.
