Complete the game on the mandatory path first. THen when you go thrugh, the mission I was looking for will show up. Beat that mission...
...and you get them. Also the first time you complete it, you unlock all the shop parts, second time you get them all for free.

Well, a lot of the game is community geared, so they want you to get all the parts then enjoy the bits where you customize and OWN everyone.

Are you playing with auto-weapon change? It was seriously bugging me last night.
Auto Weapon change? I didn't think that was an option, unless you mean changing weapons when one runs out?
There is a setting in AC4 where it'll change weapons for you to better suit your situation, i.e. switching to your missiles for long range.
