I think that Jem cried because he was sad that Mr.Nathan had filled up the tree hole, and that Atticus expects him to no these things.

and now, he's seeing an UNcompassionate act..nathan filling in the tree...he knows nathan must be keeping boo from people
in some way...or that boo is so lonely that he's reaching out for any type of human contact
